A circular chromosome is represented as an alternating graph with directed synteny-block edges and undirected adjacency edges. For two genomes with the same synteny blocks, the breakpoint graph contains black and red adjacency edges inherited from the two genomes. In breakpoint graphs, trivial cycles represent shared adjacencies and non-trivial cycle vertices represent breakpoints. For circular genomes, the 2-break distance equals the number of synteny blocks minus the number of non-trivial black-red cycles. The study developed computational tests using breakpoint graphs and 2-break rearrangements.
